Moreover, it is not clear from your message if you have already read ATENA Troubleshooting, 2.2.6 How do I calculate the reinforcement ratio when defining smeared reinforcement? The latest version of the document is available from our web under Products - ATENA - Documentation.
Ad 1.: Always use the cross section area of the macroelement for which you are calculating the smear reinforcement ratio.
Ad 2.: Use the real reinforcement cross section area.

I made a model for a Simply Supported Reinforced Concrete Beam Using ATENA (v 5.0.3.0)
-beam section is 30 cm x70cm (width x height)
-two macro elements was used to model the beam ,the lower part its height = 5cm and include smeared reinforcement and the upper part its height = 65cm
(1) for the ratio(p=As/Ac) of Smeared Reinforcement,is (Ac) equal 30 cm x 5 cm or 30 cmx70cm ?
(2)Referred to (ATENA-Engineering-2D_Users_manual) section (4.4.3.4 Smeared Reinforcement)
[The field ‘Ratio’ should be filled with the value of reinforcing ratio p=As/Ac (where As is the reinforcement cross section area and Ac is the concrete cross section area)].
Is (As) mean the total area of required reinforcement as known by codes or the reinforcement cross section as written ?
